Do the ANT AP2 USB stick drivers work for windows embedded operating systems? I would imagine it depends a bit on the version, and the particular configuration, so specifically I'm looking at using Windows Embedded CE 6.0 running on an ARM chip.

No, drivers are quite specific to hardware. The PC USB drivers are based on libusb, and it seems there is no Win CE support
